I understand that the client sends a DNS query to your ISP DNS server and if that doesnt know it querys the ROOT DNS server, my question: If I use this C:\>ipconfig /flushdns command, which DNS server does it flush ?

That command actually flushes (clears out) the DNS cache on the local machine.
This is done in case you are being directed to incorrect sites (attempt to access google.com but are instead directed to microsoft.com).
After clearing, as you access other sites, the sites will be cached on your local machine.
