You are right, it does not make sense that vlan99 would be on separate subnets. There is no reason for vlan 99 to be involved in layer 3 routing.
So, if i just configure an ip address for vlan 99 on one layer 3 switch and use that ip as the default gateway on both layer 2 switches and any hosts attached to a vlan 99 port, then I should be alright. This way the packet should not jump onto the routed link.
I guess I misunderstood my teacher.
