Site to Site VPN are connections based on IPSec security.
NAT is just an added feature to make sure the networks on both side don't overlap (for routing purpose or administrative purpose)
The creation of a Site to Site VPN is based on Phase I and Phase II.

Please do check IPSec page on this website
I also wrote a small howto about DMVPN , I don't think it is exactly what you need but it shows you what is possible in matter of site-to-site VPN...
The NAT, as stated by Chojin, is more a feature you add to avoid overlap, it does not really add security.
